I know I saw it somewhere before, but should your project files be on a different disk to your Scope and DAW application?
i have them on a separate disk, samples on another, and scope and sam on a third.

no. the logical thing in my mind is that all the files for a song go together in a single folder, DAW project, special samples, audio files and Scope project.
otherwsie, a Scope project can be saved anywhere. it's not like it's accessed more than the one time when you open it.

I thought I had read that samples should be on a separate disk for the sake of read speed.
When you say special samples, do you mean samples created specifically for that project? If I were using Kontakt for example all my kontakt samples are on a separate disk or partition due to the sheer size required.
I'm not having any problems, I'm just trying to do some house cleaning

yes, Kontact samples are together in their usual place, but if you had samples or sounds specifically and only for the one song, they go in the song's folder. the idea is that everything that you need specific to the song is together. then you can store the folder or send it somewhere else, and it will contain all the needed stuff.
