Don't know how to fix this with a standard desktop - have you tried un-hiding the icon before loading Cubase?

Are you using an explorer/normal desktop? Cubase's pop-up, forced on top always, makes my desktop manager's tray (I don't have any taskbar or explorer.exe running by default) disappear too, so I made a batch file which refreshes the desktop after loading Cubase.

Is Scope still running after you're opened Cubase? Taskmanager will show no more sfp.exe process if it's closed down.

Download TaskbarRepairToolPlus!, it’s a great little app which is free to download, it fixes all the problems at that level. I have used it and solved some serious taskbar problems I had.
